I recently found a great Twitter account (@CommanderGunn) posting space opera sci-fi plot ideas. Here is a small selection of my favourites.
You have tracked a renegade officer across a dozen systems only to find that he died bravely just before you caught him. As you stand at his graveside his hologram charges you to uncover the mystery he was involved in, claiming he was framed by traitors in the high command.

Arriving at a space habitat dominated by two factions the "Cops" and the "Robbers". The Cops enforce the rigid rules that keep everyone alive in the hostile environment of space. The Robbers work around the rules so that life is worth living. You immediately fall foul of both.

Your ship has been performing extraordinarily well – suspiciously so. You have been briefed that headquarters thinks it may have achieved sentience. You begin to investigate, hoping not to spook the ship which, if self-aware, has read all the Frankenstein literature.

A diamond the size of a mountain has been discovered floating in space, mysteriously carved in the shape of a now-obscure twentieth century pop star. As you approach it becomes clear that a navigational chart has been encoded in the features.

You have been dispatched on a technical support mission for the Maharajah of Queensmoor. You have been preparing plans for indoor plumbing and sustainable industry, but he has been misusing equipment to create hyper-elephant soldiers. You go to confront him.

A tricky course to plot is coming up. However your navigator is distracted as his marriage to his time-travelling spouse has/will run into problems. You pull up the guidelines for chrono-marriage counselling only to discover that they have been erased from the timeline.
